If you're just starting out, don't worry about how long of a rest period you give yourself, just get used to exerting energy to complete a set (eg. 10 squats) and rest long enough for your heart rate to steady if it becomes elevated.
By all means you can time it, but if this feels too much or too intimidating to start, just let your body 'recover' and then go again.
